I am also in the process of compiling a 2.4.9 kernel (with a non standard patch). The first build produced a number of warning, but nothing serious. It boots up, NFS is working, and the programs appear to be running without any problems.
Looking at the 2.4.8->2.4.9 patch, there are a number of changes made to the 3Com drivers. I have no idea what the changes do - C is not my native language. I have heard that the 2.4.9-ac3 kernel has a more stable memory management at present - If you need a mainstream kernel, the ac patch may cure some of your problems.
