It probably needs to go in the GRUB configuration file. On Debian this is /boot/grub/menu.lst If Ubuntu has a line which begines # kopt= then you can append "pci=conf1" to the end of that line. Otherwise you could try adding it to the "kernel" line of one of the boot options near the bottom of the file.
