BTW I took a look at the Asus 5W HD manual and there are a couple of interesting little snippets:-
Under the JMicron IDE interface description it says "This connector does not support ATAPI devices", so you can't put CD
(or DVD) drives on it I guess.
Yes I've seen that but it will boot and run from a Live CD on that interface and I have seen comments from other Linux users about trying to get CD/DVD drives working on that interface. So I'm not sure quite what it means.
Under the Intel IDE interface description it says "Install
devices on this connector (PRI_IDE) first, then install on the JMicron IDE connector, ...".
The Intel interface had the DVD drive on it and the two hard drives on the JMicron so that should satisfy that requirement.
It would be useful if I could trace the problem to something that I had done. Then, at least, I would have a satisfactory explanation.

The JMicron IDE has a CD/DVD drive on my Abit board and works OK so, as you say, one does wonder what they mean.
On my Abit the *Intel* interface BIOS pops up a message saying that the AHCI mode works only for disk drives and not for CD drives, maybe there's something like that in the mix somewhere.

Maybe it wanted *two* devices on the Intel interface first so it was 'full'. Clutching at straws though! :-)

Yes, I understand that, it would give you a bit of confidence that you won't fall down the same hole again.

On the JMicron site is this:
"JMB363 is a single chip, one-lane PCI Express to two-port Serial ATA II and one-port PATA Host Controller. The JMB363 is designed to provide two-port SATA II and one-port PATA connectivity. The JMB363 supports both AHCI and Legacy IDE controller to increase system feasibility, including Native Command Queuing (NCQ), Hot Plugging, ATAPI Device Supporting, Port Multiplier with Command-based Switching Supporting, Programmable Output Swing Control to fit SATA II Gen1m and Gen2m (External SATA Connection, eSATA). It features PCI Express bus and Serial ATA II interface to express high performance storage devices."
Note the bit about it supporting ATAPI.
I don't know what the hell Asus are on about!
