I think Bill asked about MD5ing files in a package.
If you do dpkg -s <packagename> you get a list of config files with their original MD5s. Do you really want to MD5 the binaries too or is that good enough?
Also, when you upgrade a package, it detects if you've changed the configfiles and asks you what action to take.
