My Thinkpad 240 has either 640x480 or 800x600 resolution. The default is 640x480 and boots at this resolution. There is an option in the BIOS called "HV expansion" (I think) and you can turn it on or off. When it's off it will boot just as you've described - with a large black border (when it's on it expands the 640x480 screen to fill the 800x600 screen).
However, regardless of whether you boot with HV expansion on or off as soon as the XFree driver gets hold of the display it will remove the border and fill up the entire screen whether it's set to 640x480 or 800x600.
So I would recommend you check your BIOS settings and maybe whether your display adapter is set-up correctly.
