I don't know enough about the VNC protocol to give a definitely answer but I wonder if, in addition to the primary connection, there is some other supporting activity going on like ID lookups etc.
You could try using wireshark to record the network traffic for the successful connection and then compare with the one that goes wrong to spot anything.
