But....
I did this though. I found something in a menu, I chose Libreoffice Math
In a terminal.
cd /usr/share/applications ls
I found something the entry I hoped corresponded to math - it did.
Using the menu editor, I created a desktop entry but, as I said above, it didn't appear. So I had another go. I then noticed that it saved it in root/.local so I copied that out to the normal user location and logged out and in. I then saw 'New Menu Entry' which pointed to VirtualBox so I edited that but now I see a an entry in Applications (where I wanted it) and also another entry for Oracle VirtualBox under System Tools. So perhaps adding the software via apt-get *did* add it into the menu but I didn't see it because I was looking for VirtualBox rather than Oracle VirtualBox.
I've saved your comments in case I need to have another crack at adding an entry although with luck I won't! I'm handing the laptop back to its owner tomorrow.
