I don't know why. For me, the folder's called "Junk" and it does show new messages. If you go to your spam folder, are all the messages marked as read? If so that could explain it. My folders with no new messages don't have a count after them. If that's the case, perhaps search for some setting that marks spam/junk as read (it could be done by your mail provider and not by Thunderbird thoughbut).
You could enable View/Layout/Folder Pane Columns which shows the total number of messages in a folder perhaps?
